Seems like Stick 2 goes nuts when trying to set up.
Left goes left, but the square ends up on the right.
Up works and stays(ok)
Right moves the square from the up position to the down and stays. At this point I only have a brown square in the right position and down position which I haven't tried to set yet.
Down moves the only 2 things set(Right and down) to the left and up position.
Everything else is fine. Just the right stick is hosed.

If you click the controller's tab in the top left of the main Xpadder window you will see the raw data for your controller:
The working stick will be Axis X and Y (and possibly LThumbX and LThumbY)
The second stick will be Axis Rx and Ry (and possibly RThumbX/Y)
The sticks should behave the same - the relevant green bars should stay in the middle while unused and move left or right when moved and fill or empty the bars when at their limit
This window may help you to find the issue - is it only one axis that is faulty?
A few ideas:
1) Is the controller designed for a console and can you test it on that console? This will remove drivers from the equation although it does sound like a hardware fault
2) It may be possible, if out of warranty and you are confident, to dismantle the controller case and check for any issues with the stick components
