There will be some problems later with Penumbra. For example when you try to hit with hammer or pick axe in Overture with Xbox 360 Wireless (doesn't really matter is it wireless or not) and Xpadder. I had some issues, not the same you had, but all worked fine untill I had to use hammer or pick axe. ...

If the game supports controller as a default, and you can change the keys in game menu, I'd suggest to remove the default keys completely from there and then save it. After that, you can go to Xpadder, create new profile and put the keys in there, save it and then play the game.
